The best way to go from Pune to Brussels is by flight. Roadways and railways are out of question coming from Pune. However, if you want to fly to any other city as part of the tour, like London, Paris or Amsterdam, taking a train or bus will be an easier option than flight.
Pune, even though second to Mumbai in its own state, has almost as extensive coverage when it comes to international travel.
